I really like what I know of them, but I certainly can't list every action they've ever taken. I bet there's a few things I dislike, but overall they seem more effective than PETA.

Greenpeace is improving in my eyes. They are working on fixing their financial issues.

PETA isnt into direct action like Greenpeace has become known for. Interesting eh?
PETA is also rather young forming in 1980 which is about 10 years behind Greenpeace.

As Krista alluded to, they've had some troubles with money management...specifically, spending a high % of their funds on administrative costs.
A site with some good info on charities:

Greenpeace is pretty good IMHO.
one notable critic however is Patrick Moore, former international director of Greenpeace in the 80's
http://en.wikipedia.org/wiki/Patrick_Moore_%28environmentalist%29
“Environmentalists were often able to produce arguments that sounded reasonable, while doing good deeds like saving whales and making the air and water cleaner. But now the chickens have come home to roost. The environmentalists' campaign against biotechnology in general, and genetic engineering in particular, has exposed their intellectual and moral bankruptcy. By adopting a zero-tolerance policy towards a technology with so many potential benefits for humankind and the environment, they have lived up to Schwartz's predictions. They have alienated themselves from scientists, intellectuals and internationalists,”
it's true that the environmental movement is increasingly dealing with issues relating to neo-luddite ideology. a lot of gains can be made with GM crops and Carbon sequestration tech but are seen as ideologically incorrect, rejected on the vague notions of "it's risky", "don't game mother nature's system"...

Greenpeace aren't into direct action particularly, they mainly hang banners. I think they're okay, but like many mainstream organisations have become entangled in paperwork and public image promotion.
Sea Shepherd are amazing, they solve any problems pretty swiftly! ;)
